Arsenal received a major boost ahead of the game as Mkhitaryan was passed fit to feature.
The Armenian, only just back from a knee ligament problem, suffered a knock to the same knee in the defeat at Old Trafford but has recovered sufficiently to travel to Spain.
David Ospina will start in goal ahead of Petr Cech, while centre-back Konstantinos Mavropanos has also been named in the squad after his quietly impressive debut against United.
Mohamed Elneny (knee) and Santi Cazorla (plantaris) remain out, while Pierre-Emerick Aubameyang is (ridiculously) ineligible.
Atletico are likely to restore Diego Costa to their starting line-up after the former Chelsea striker watched last week's first leg from the bench following a recent hamstring injury.
Another ex-Chelsea man, left-back Filipe Luis, is also available again after recovering from a broken leg.

Arsenal are winless in their last six European visits to Spain (D2 L4), last winning in February 2006, winning 1-0 against Real Madrid in the Champions League.
On the previous two occasions Arsenal have drawn the first leg of European semi-final, they've progressed to the final (1979/80 and 1993/94 Cup Winners Cup).
